I know compression has some effect on emissions, but I think if you include EGR with either set-up it shouldn't be a problem.

If you have a cat and are operating in closed loop (with an operational O2 sensor), you should be fine regardless. New plugs and Mobil 1 help, and you need to get the engine to full operating temp before the test.

Ignition problems will lead to high unburned hydrocarbons, while a rich condition will increase carbon monoxide.

I had an old Ranger with the Cologne V6 that didn't have factory EGR. It passed emissions with more than 100k miles and a gutted cat.

Higher compression increases oxides of nitrogen - no big deal if you're not borderline to begin with.
